If you want to run your asp.net application in your site's sub folder, you should set the sub folder as asp.net application to make it working. Please follow the instructions below to set it.
1. Login to your hosting control panel.
2. Go to WEBSITES --> the specific site --> Manage Website --> Create .Net App
3. Select the folder which is needed to set as application, and click on create button to create it.
